There are a number of approaches to setting up your website for e-commerce, and we can advise you on the best option to take for your situation.
For small to medium volume situations with a lower budget for set up, we would recommend using a merchant processor like Paypal or SagePay. They take all of the risk and their fees are typically 3% - 4% of the transaction cost.
We have lots of experience integrating these processors into the websites we build. We tend to build custom shopping carts and administrative systems (rather than use 3rd party systems) to handle the purchases so we can tailor everything to your exact requirements.
